Oncomine Research Editions
Category Genomics>Gene Expression Analysis/Profiling/Tools
Abstract The Oncomine Research Edition is an advanced web application that integrates and unifies high-throughput cancer profiling data so that target expression across a large volume of cancer types, and experiments can be accessed online, in seconds.
The Oncomine Research Edition features annual data updates and basic analysis types such as cancer vs. normal, multi-cancer and co-expression.
The Oncomine Research Premium Edition is a subscription version that allows users with advanced research needs to take advantage of additional features and analyses.
The Oncomine Research Premium Edition features quarterly data updates and both basic and advanced analyses such as clinical outcome, patient treatment response, and cell line perturbations.
Plus users have the ability to search for multiple genes at one time, export and share results, upload custom concepts, and access enhanced support.
Solutions that can be accomplished with these editions --
1) Easily compare gene expression profiles between cancer and normal samples;
2) Compare gene expression between different molecular, pathological, and clinical cancer subtypes;
3) Investigate expression of genes in pathways and networks associated with cancer;
4) Identify pathways, processes, chromosomal regions, and regulatory motifs activated in cancer; and
5) Search for genes that distinguish and predict cancer types and subtypes.
Oncomine Research Edition features --
1) Gene and concept summaries;
2) Outlier analysis, meta-analysis, and meta-COPA; and
3) Oncomine support community.
Oncomine Research Premium Edition features --
1) Advanced search features, including multi-gene searching, allow you to visualize your data faster and easier.
2) Quarterly data updates help make your research more robust by viewing it in context of the latest cancer studies.
3) My Concepts is a custom concept upload that makes your workflows more efficient by allowing you to quickly run an analysis on your specific concept.
4) Export results to Excel, PowerPoint, and SVG to perform additional analyses and easily share your findings; Export nodes and edges files for concept association visualizations.
5) Sophisticated built-in analyses allow you to answer critical research questions about your data -
- a) Cancer subtype;
- b) Clinical outcome;
- c) Patient treatment response;
- d) Perturbation analyses; and
- e) Drug sensitivity analyses.
6) Enhanced support.
The Oncomine platform --
The Oncomine platform is the foundation upon which novel cancer discoveries are made. With more than 445 peer reviewed journal articles referencing Oncomine and ground-breaking discoveries, it has become an industry standard tool.
Supporting both the manufacturer's web applications and scientific services, the Oncomine platform is unique for:
1) Its scalability with 534 independent datasets;
2) Its high-quality, expertly curated data;
3) Its rich, extensive, and controlled ontology of terms; and
4) Its standardized analysis conventions to assure clear and consistent interpretation of results.
The Oncomine Platform - Layers of strength -
The Oncomine Platform is built on four (4) essential and integrated layers that together provide a strong foundation:
1) Data - proactive data collection processes, including direct correspondence with study authors to gather all of the available sample facts, often beyond those presented in the original publication.
Data - The manufacturer's team is dedicated to collecting, analyzing, and integrating the latest data expediently and with acute attention to detail. 534 datasets; 43,000+ samples; and 601,000+ sample facts.
2) Curation - genomic data curation and management principles guided by clinical data quality standards and organized by The Compendia Ontology.
3) Ontology - a comprehensive way to characterize Oncomine data, metadata and analyses that also drives consistent downstream analyses.
Curation & Ontology -
- a) As part of the Oncomine 4 project, 500,000+ sample facts across 39,000+ samples have been individually reviewed and terms have been standardized;
- b) The data team works directly with study authors to gather all available sample facts and regularly includes data Not found in other sources; and
- c) The Compendia Ontology is a comprehensive way to characterize Oncomine data, metadata and analyses, which evolves as the database grows.
It is visually represented to application users in the search and browse interface, revealing the contents of the database. It also drives consistent downstream analyses through a set of standardized rules.
4) Analyses - consistent application of robust, peer-reviewed analysis methods across the entire compendium of Oncomine data.
Analyses - Oncomine is enhanced by an advanced set of analysis functions that compute gene expression signatures, clusters, and gene set modules, automatically extracting biological insights from the data.
