Abstract MolQuest is one of the most comprehensive, easy-to-use desktop applications for sequence analysis and molecular biology data management. MolQuest version 2.0.3 is now released and available for download as a trial version.

It includes one of the fastest and most accurate families of eukaryotic gene finding programs, fgenesh/fgenesh+, for a variety of different genomes, as well as pipelines for fully automatic annotation of eukaryotic (fgenesh++) and bacterial (fgenesb) genomes, that were widely used in scientific publications and are well known for their accuracy.

MolQuest provides a user-friendly interface for primer design, internet database searches, gene prediction, promoter identification, regulatory elements mapping, patterns discovery protein analysis, multiple sequence alignment, phylogenetic reconstruction, and a wide variety of other functions, for instance:

1) Run common bioinformatics tasks, such as Basic Local Alignment Search Tool (BLAST) search and gene finding, on batches of sequences.

2) Customize data analysis using sophisticated and configurable options.

3) Annotate and visualize results, facilitating interpretation and presentation of data.

4) Representation of a project, as a schematic block for convenient creation of pipeline links.

5) The possibility to process several projects simultaneously.

6) Allows the user to integrate any console application(s) into the MolQuest GUI shell.

MolQuest, with its friendly interface, is particularly suited for education and learning bioinformatics, university students, MSc or PhD research projects, as well as for integration of bioinformatics into high school and college curriculums.

Note: MolQuest contains more than 130 programs and 9 viewers for analysis of biomedical data.
